It could be a build up of minerals and nutrients. Is this a solo cup grow? If it is, flush them next time you water. If you're transplanting, do that now into bigger pots and just use water until it clears up.

Algee can grow on the top layer of perlite as the get light but I had a similar issue and had no ill effects.
