Yes its important to keep the pumps on at all times, oxygen in the water promotes root growth and prevents fungus and various other things from growing on the roots, airateing the water moves the water around not allowing algee, and various other things to grow ontop or in the water.

As long as the bubbles are comming to the surface of the water in a good ammount, and it looks like its being moved around (the water) your fine.
