Why would they even need to "strongly advise not to say otherwise"? If a plane really did hit the Pentagon then the evidence would speak for itself, they wouldn't have even needed to mention anything. Yet here they are doing the opposite. Pretty much saying "don't you dare speak out."
I don't really know to be honest. I've seen a few documentaries that make some interesting points about the whole situation, but no new evidence has come out in the last 5 years or so, so these debates just end up going round and round in circles. Going over and over the same evidence about controlled explosions in the WTC and that planes don't just vaporise leaving only one hijacker's passport relatively unscathed. No matter how much evidence piles up about it being an inside job (there does seem to be a lot) the US government will probably never admit to it, and even if they do, it won't be for at least another 100 years or so. Anyone that comes out with proof will just be suppressed or discredited and the cycle will go on and on and on.
From the sound of it, it doesn't sound like she's accusing the government of planning the attacks but accusing it of incompetence, hence the lack of alarms and security measures as the plane was approaching the Pentagon. Norman Mineta never testified that Cheney ordered a stand down. He testified that he ordered a kill-on-sight. He was not sure at the time but he has agreed that it was the case. Just another example of conspiracy theorists taking things out of context. Edit: Actually, she does seem to be a conspiracy theorist. But where is the source?
