You are supposed to use only one pump so that one doesn't outrun the other- overflow or running dry problems with that. Roots will also clog the pump if it is in the root zone.
You want the drain to be at the top, where you want your water line to be at. Even still, the roots find their way into the drain and need to be taking out from time to time. The airstones will help keep the roots from "ponytailing" (twisting/bunching up)- it happens when you have too much current. I have actually put designing a perfect river system on hold because it's so much work in testing. If there was a way to hold the roots in place yet still circulate the water by them, that would be better. Although with the right amount of gentle circulation- the "ponytail" effect doesn't happen nearly as much and the whole system stays healthy. Air stones would be a great solution to combat the weaker current- although I'm interested in trying a high-flow system with the roots held in place by rocks. Anyways keep it up man- things look great!

I guess it's not only from too much current as much as it's from the roots moving around in any way- lifting off the top of the tub caused tangling.
I think DWC could be optimized with rocks supporting the root zone, so that the fine root hairs could form and not be rubbed off... That's why aero fog is so bad-ass for rooting- it doesn't blast off the fine root hairs like a sprayer-type "aero" (actually hydro-no fog-) cloner.
