This is probably a bit out there, but it's definitely possible that the chord progression or melody is designed to provoke a particular emotion. There's a reason that a major progression sounds happy and a minor melody sad. Hell, the Catholic Church banned one particular interval for centuries based on the way it supposedly affected people.
I'm a Jaco fan, but I must admit that I'm not familiar with the song you've mentioned. I'll try to check it out tomorrow, though. I'm interested to see what's up now.
