Germinating shouldnt involve a stem at all, you should germ them til the tap root pops out about 1/2 to 1cm and put them in the soil about an inch deep. If you let them grow a bit of a stem its not the end of the world.

Pop a sandwhich bag over the top of ur pots to keep the moisture in and just leave them til the shout pops up. Dont water them til the shoot pops up and leave your light off aswell. You dont wanna put the light on til you've got some leaves to hit. If your shining your light onto pots that havent sprouted yet all your doing is drying out your soil with the heat and lowering your chance of them sprouting.

If you wanna see what i mean about the sandwhich bags etc just check out my grow journal (in my sig). I recently germinated my seeds and there are pics of how i did it.
